I uploaded a new version.

I deleted a new version.

Because NesAddict uploaded a good edited version.

Just execute mednafen-server-start.bat or mednafen-server-start-nes.bat.

I edited the .bat files on both on these so you can start the server from any directory on windows just run mednafen-server-start to load the server. I also made a separate bat and conf file for nes settings.

No I don't, sorry. The settings for nes were the only extra settings defined in the standard.conf. All I did was make a copy of standard.conf renamed it standard-nes put those settings in it and made a .bat file for it.

Anyone stumbling to this thread in 2019 searching for "mednafen server windows" in google, here it is.

Mednafen Server v0.5.2 windows version, x86 and x64 binaries and Visual Studio 2017 source. I ported unix sockets to WinSock and replaced some posix functions with native windows functions.
So it's a native windows version unlike the one posted earlier which require cygwin and add a lot of overhead.

EDIT: Added WinXP support and removed VS2015 c++ redistributable requirement.

The 32bit version is not compatible with win xp.

Now it is. Changed project settings to target WinXP platform toolkit and also statically linked runtime to remove the requirement for VS2015 c++ redistributable libraries.

I can't test it though, because I don't have access to any winXP computers, but it should work now.
