Currently the vb core is missing a Right/Left-only 3d glasses view.
The only workaround for this is moving the right part of the window out of the screen so it is not displayed.
Also, custom color palettes would be interesting to have with this system, since the graphics is totally grayscale.
For instance here it a shot of VB Wario Land with the SGB default palette:
It looks quite better than this:

Just use anaglyph mode with preset disabled and left or right color set to black.

^This is true (the fix). The problem is that if you take if from another pc to use on a new one, the boxes will be red and black still but it will not be red and black in game. You have to choose the colors again even though they are already red and black. This is a bug with medgui.

The GBC and SGB had the ability to display custom palettes for GB games. It is this feature that emulators use when you rock a custom palette for GB ROMs. It isn't a pure engineering feat on the part of emulator programmers. The formats for custom palettes exist because the GBC and SGB existed.
Which is to say, when an emulator makes kirby a funky color it's because the hardware it's emulating already knows how to change kirby's color— we, the emulation enthusiasts, are merely changing what that variable is.
In other words, since there was never a "super virtual boy" or "virtual boy color," there is no similar format for virtual boy games. No hardware exists that "colorizes" VB games, so what you're asking for isn't an emulator feature. It's an engineering task. One that, frankly, given the paucity of quality Virtual Boy Games, wouldn't be worth the effort.

since Mednafen already has a facility for custom palettes, i think adding vb support would not be difficult...
